Found the issue: https://www.drupal.org/project/jsonapi_include → this moves $data['attributes'] to a different place in the array. Not sure if this is something that should be included in the notes of this project as an incompatibility warning, or if it should be included in jsonapi_include project notes. Either way, sorry for the noise - gonna mark this as resolved.
