We have the same issue, Drupal 10.2.6, Linkit 6.1.4.
Looks like the only way to create a link to an anchor in a page is to use the text editor’s “Source” button.

I believe this issue is caused by the steps taken during data entry. As described in ✨ Add better support for linking to anchors Postponed: needs info and ✨ Add a basic matcher for anchors RTBC , using anchor links is definitely possible, provided you enter them in the format described there.
I'm going to revisit both of those issues to see if we can make the anchor links work more intuitively. Closing this issue as a duplicate.

I created a new site with drupal 11 and the same problem occurred: the anchor is deleted.
I uninstalled and reinstalled in a different order the CodeMirror, Editor Advanced Link, Linkit modules and the problem was solved. The same on a site with Drupal 10.
In a third site with d10, I tried everything but when I install Linkit the anchor is deleted.
