I think "Semantic SEO" is all about relationships (a.k.a. references) between Schema.org types. I also agree that using https://schema.org/mainEntity for nested Schema.org types helps define the structure of a https://schema.org/WebPage.
I just committed 📌 Improve https://inverseOf support via Corresponding Entity References module Fixed to help build and maintain relationships (a.k.a. entity references).
I am not sure how or if we need to support https://schema.org/isPartOf. In this article, https://schema.org/isPartOf is being used to add the website's information to a Schema.org type. There are other things like https://schema.org/BreadcrumbList, which provide even richer contextual/semantic information. For example, the root of the breadcrumb should probably be a https://schema.org/WebSite.
