Does this problem happen in version 2? I could not replicate it.
When the user has no administrative action in the Drupal logo area (clear cache ...), there is an offset of the Drupal logo because of some specific classes.
I propose a patch where I deleted all association of .menu-item--expanded with .toolbar-fixed-help-item.
