Permission "administer search api exclude entity" is confusing

Once again you're correct @smustgrave! Glad you keep the overview and look into this with fresh eyes.
This patch indeed needs a rework to conditionally not use the permission when the field_permissions is active.
This indeed needs to be documented as otherwise the confusion will remain when users use the permission and nothing happens.

Didn't remove the permission but changed it to make more sense. Added update hook for BC.

Want to make sure this is part of 3.0.x branch.
