On the taxonomy listing page admin/structure/taxonomy we have an option to change the order of Vocabularies. The order on this page is not used in the Entity Reference Field Settings like admin/structure/types/manage/article/fields/node.article.field_tags. The order in field settings still defaults to alphabetical sort.
