I've had this same issue and spent a lot of time thinking it was something to do with permissions, etc. Finally realized it was only happening on websites with a Bootstrap sub-theme (switch to Olivero, etc. fixed the problem). Did a require bootstrap with composer and everything seemed OK, css and js directories were built, etc.
