Ended here because I thought the same at first, but after a bit of trying, it does work for me, just seems like the positioning is a bit tricky and sometimes when moving too far it doesn't work.
Will need more details and steps to reproduce.

Specifically, what's apparently not working is moving the second item to the first position, but I can move the first position to the second. That might be more a select2 library issue than from this module, not sure.

@berdir It only happen on some special situation:
Example:
1. Reference field reference several node type
2. this field allow multivalue
3. this field use select2 widge without "autocomplete" option.
4. select 2 node of different node type.
5. Re-edit the content to reorder, move the last to the first, you will find it doesn't take effect.
