I had a similar issue, but we found out that it was a missing configuration.
We configured our Custom Menu Links as translatable under admin/config/regional/content-language.Maybe an enhancement where the enabling of the module checks if Menu entity is translatable and then already add the custom menu links for those menus as translatable already might be useful.
