When changing the order of country codes in admin/structure/webform/options/manage/country_codes/edit the drupal translations stop working. I looked a bit at the code following

and it's stop going through getStandardList() to get the countries, it would seems it now uses the config, where the yml file changed from options: "" to options: "list of countries".
Therefore the only way I've found to show proper country's translation is to translate each country in new languages.
Closed: won't fix

This is working as designed. Once you edit the list, you will need to translate it. You might be able to write some custom code to translate your list.
