Difference between 3.x and 4.x versions?

They are almost the same, but the module switched to a new fork of the chosen library: https://packagist.org/packages/jjj/chosen

This includes several fixes on top of the abandoned original version which is used in 3.x

Also we have added a new way to include the library with composer with the wikimedia/composer-merge-plugin

The change to the new fork requires some checks on the site after updating, and if the site is updated from 3.x then likely it needs to be double checked that the right library is loaded.
So because of the above it was better to introduce a new branch.

This would be good information to have on the project page and README
