I have checked the clear history link for the message inbox block.
There is no configuration available to remove the clear history link from the block. as it is handled by jQuery in the PM module. so to remove this link, we have to use CSS or JS. - Status changed to Active

No need to add code for this. I think you can remove the field "Clear history link" from the private message display settings, e.g. on this page:
/admin/structure/private-message/private-message-thread/display - Status changed to Closed: works as designed
