Folder structure shouldn't really matter. As long as the templates match. If you want to use a different template you'll have to declare one with theme_suggestions.
This is not an issue, but I want to add a custom CSS template for BEF. I tried copying from the template module to my custom theme, clearing the cache, and seeing if it works. It did not pick up the template, so I was wondering if there is a particular directory structure I need to follow?
I added the CSS to remove the bullets from the UL and I don't want it to be overwritten when there is an update to the module.
