While debugging other functionalities I spotted that the array_merge in \Drupal\elasticsearch_connector_autocomp\EventSubscriber\DefaultSubscriber::elasticsearchConnectorPrepareIndex() overrides existing settings are they are on a second dimension of the array. Here's a patch to do this recursively.
