I don't think this issue is related to this module, this should be done with the CKEditor configurations.
html comments and script blocks in template are wrapped with P elements when inserted
create a template with HTML comment and save
open CKEditor use the template button and select template with HTML comment
View source and you will see that it was wrapped in
elements
prevent wrapping of html comments
