Ran into this problem with Commerce1 too.
Should payment method entities be migrated from Ubercart D6 data in some way?
I'm using Commerce Recurring, and it looks like subscription entities need their payment_method field populated in order to charge renewals.
I can see that the d6_ubercart_payment migration doesn't set the payment_method field.
Is there any equivalent data to payment methods in Ubercart D6?
