Have a similar issue in reverse. I removed a taxonomy menu configuration and now the menu items still exist and can't be deleted. Maybe because they were moved before?
I created Taxonomy menu with settings:
All menus entries expanded - enable
depth = 1
I see menu. Ok!
After I added term in vocabulary.
I cleared cache.
But I not see new term in my menu...
I saw new term in my menu only after change depth, examle, depth = 9.
I think this bug.
Because of this behavior defeats the purpose of this module
