Some tokens not replacing: commerce order, token custom, variable email

I have problems replacing some tokens in sent out e-mails. Example:

[commerce order:mail]
[commerce-order:commerce-customer-shipping:commerce_customer_address]

The tokens do replace when I put them in an e-mail variable (variable_email) directly, but refuse when I use them in token_custom and put the custom token in the e-mail variable. All tokens in question are listed on the admin/help/token page.

There might be something missing on the commerce order side, but I think it's rather token_custom not picking something up.

What could be a possible solution to this problem? Token Filter is enabled, sure.
