Gallery not processed when javascript files aggregated

I've recently discovered that one of my galleries is not being processed properly when I select aggregate javascript files under the performance options in the admin. When selected, the infinite carousel and the arrows overlay go missing. It doesn't seem to have affected all instances of gallery formatter so it's got me a bit stumped. Any ideas on what the conflict might be or what I should look for to try and trouble shoot this?
