Tokens in email not being replaced

I posted this in commerce_message but I wonder if it's just something I've done incorrectly. I've got commerce_message installed and it properly sends the order confirmation email with the tokens replaced with the proper values. In my two custom emails the message entity is saved with the correctly replaced tokens but then when the message is sent with message_notify the tokens are not replaced so I get stuff like @{order:field-first-name} in the body of the email.

Further details:
I created two additional message types using the C_M message type as my example. They are sent by some rules that I created by copying the C_M rule. The action order is Create Entity, Set Data Value, Save Entity, Send with Message Notify.

My messages use the same input filters as the C_M message type text-0 = filtered HTML, text-1 = commerce_message.

Any ideas would be most welcome.
