Saves rules in filepaths that don't exist

Using multisite (actually using Domain Access on top of 4 "sites")

When I save a rule, it saves it at Location: partial-site-name/files/js_injector/js_injector_1.js

Where "partial-site-name" is the name of the "site" of the multisite, but missing the first 3 letters. So if my site name was foobar, the location is: bar/files/js_injector/js_injector_1.js

Of course this location doesn't exist, so when I view the rule again, the JS I added to that rule is gone.

Status report says:
JS Injector directory writable Not writable
JS Injector Directory public://js_injector is writable
