Improve annotation handling

Problem/Motivation

When saving annotations, the previous list of annotations needs to be reset, otherwise deleted annotations will still remain in the list.

Also, when an annotation is attached to a link that isn't explicitly stored because it doesn't come with extra properties, then it's unknown to what the annotation, and later probably other properties like e.g. colour, would have to be assigned to.
