The "Link to file (with icon)" option requires the span element with certain attributes to be allowed in CKEditor. As this does not just work out of the box, either by CKEditor itself or Drupal core preventing to easily activate that feature, and since this option is assumed to be used by a rather limited amount of users, it's gonna be removed for the 3.0.0 release.
