After update to 3.2, config ignore is ignored on multisite setup

Problem/Motivation

Running our update script as usual, we found out that the config ignore on some subsites were ignored when it worked correctly before. It also works fine when running drush @subsite cim

Steps to reproduce

Run drush command: drush subsite:deploy-all
