The 6.x branches are very much unsupported, are you sure you selected the right version of TFA?

Theming should be able to be done following normal core theming guidelines in the D8+ versions of TFA.

Twig based theming should be inherently safe. To my knowledge the worst you could do to impact the TFA internals is to remove a required field which should generally be a fail secure, the same as if the user didn't enter anything into them.

I believe this support request been answered in combination of on here and with messages on Slack.
