Active updating copied files and left original file as Permanent

After using "Active updating" with new filename settings, all files were copied to new names correctly. But the old files were kept and marked as "permanent" in file_managed table.

I know "this feature should only be used on developmental servers or with extreme caution", but it should be very easy to avoid doubling the storage size by correct marking status.
