Adding code to DomainMicrositePathProcessor::processInbound() to replace an empty altered path with '/' fixes it for me.

If I set a custom front page for a microsite domain at admin/config/system/site-information, then go to the microsite and click on any Home link, I get a 404 Page Not Found error. If I change the domain to be a regular, non-microsite domain, the custom front page shows up without error.
