As of the 3.0.x branch, all fields are base fields, so they can't be removed. They can be hidden on the Manage Form Display tab for the template.

By default, the module adds all the bundle fields to each new template. Users who want to customize can then remove the unneeded fields. But, there are a lot of fields, so it would be nice if there was a configuration option to specify what gets added to new templates. That would save people who never want BCC or Plain Text from having to remove them every time they make a new template.
