Aggregated CSS or JS files occasionally fail to upload to S3. So a file like js/js_cymzDOcHOb5q3-MbPxrE0HZJAR7UWbn-XjsbtY-7Nyw.js might be referenced, for example, but when I check the S3 file system, it doesn't exist. This doesn't happen consistently, because most of the files do make it over.
I'm using the public:// takeover.
Edit: I should add that this only seems to have become a problem after upgrading to Drupal 7.52.

Drupal 7 will reach end of life on January 5th.
The 7.x branches of S3FS do not have any additional planned releases.
Latest Drupal 10/11 releases no longer store CSS/JS in the public:// streamWrapper and instead use a new assets:// wrapper.
