When the admin_menu module is active, and the system tweaks option for the module page is selected module_filter does not work. The option needs to be deselected.
Of course it would not make sense to activate the option in the first place when using module_filter, but it might be on for historical reasons, and the 1.8 version did work, irrespective of the admin_menu setting.
So I mainly added this issue for reference to others encountering the same problem.
