The 2.x branch of Commerce PayPal simply adds new features to the project without requiring an upgrade path or any changes on behalf of users of the module. PayPal WPS / WPP will continue to work exactly as they have (though the titles have been updated to PayPal Payments Standard and Payments Pro). However, there have been bug fixes in the 2.x branch to WPS and WPP that we have not backported to the 1.x branch for lack of time. Since there are no update requirements to go from 1.x to 2.x, we realized it's just easier to deprecate support for the old branch and request users to move forward to the new version.
Patches in the issue queue for 1.x should be rerolled for 2.x.
